Basic question

When saving seeds I would think it is best to take seeds from the best looking veg or flower.
Is that correct ?
Now if I took seeds from my Ugly tomatoes would I get even Uglier tomatoes next year ?

Basically yes. Usually the best example of the cultivar is what the seeds need to come from. But to prevent inbreeding, you should save the seeds from several different fruits, and hopefully from more than one plant. Even if you are only needing a few seeds, it is best to take the seeds from several, mix them and then plant what you need. The extras can be saved for another season, traded or given away.

But in answer to your original question, the best fruits that typify the cultivar should be used for seed saving.
