Last fall I collected some yellow flag seed from some plants growing in the wild. After stratifying them over winter I planted them this spring, but they don't seem to want to come up.Did I do something wrong? What is the proper procedure for growing yellow flag from seed?

Some iris along with many other plants can take several years to germinate. Put the pots (if thats where you sowed the seeds), out side in the shade and let nature take her course.
My Deno book says iris pseudoacorus needs light for germination. Since these grow wild in naturally wet areas it might help to make sure the seeds stay constantly moist too... I'd try setting the seed flat in a tray with an inch of inch of water and removing it when they sprout. Nicking the seed coat might help too.
