Removing weeds from rock gardens

Can anyone help with this tricky problem. I foolishly allowed a Harebell into one of my rock gardens and it has almost taken it over. The plant has a very tough and clingy root system and there are untold hundreds of seedlings. I think they need to be dug out, but I am not sure how to go about it... My guess is that this is the right time of year. Am I right?
Any suggestions, please...
