I have looked up as many things as possible on what this could be and have come up with scale bugs, boring worms and cytospora as possibilities from what other websites have said. I'm not sure any of those are correct though!
A neighbor found two of her trees covered with these. They are blister like bubbles containing sap as far as I can tell. The bubbles are dark caramel brown with either black or very dark brown spots (can't tell). When scraped off there seems to be a white attachment spot/lesion under each blister/bubble.
I made a mixture of insecticidal soap and neem oil and sprayed the leaves and a couple branches to see what would happen.

These could be a soft scale (Hemiptera/Sternorrhyncha: Coccidae) known as the European fruit lecanium (Parthenolecanium corni) - see http://tinyurl.com/26lokbs
