I have a cultivar called "Henry Apples Dupress" that exhibits this same pattern, and I believe it is a nutrient deficiency of some sort. You could test out that theory, as Kell said, by applying some iron chelate to see if the new leaves exhibit this same pattern. The iron chelate won't change the existing leaves back to green but will only affect the new leaves. Variegation tends to be a more even pattern if it is a chimera, I think. Here is a picture of one variegated plumeria below. That is nice branching in your seedlings.
