I never had any luck w/ my khaki's hatching out their eggs. They'd sit but nothing. One of my DH's co-workers has muscovey ducks and he has good luck. His set-up is totally different from mine. His nesting coop kinda reminds me of a large size rabbit hutch and run. He has his sitting duck in a coop and 'run' both of which is off the ground. Her nest is inside the coop where she can feel safe and secure. He feeds and waters her in the 'run' so he doesn't disturb her off her nest. After she hatches out everyone, he puts them in another larger area which is on the ground.
Maybe your duck isn't sitting on the eggs for a long enough amount of time? I'm not sure just thought I'd throw this out for ya! I gave up on my khakis ever hatching anything out! I was hoping my silkies would give it a go but alas I ended up w/ all roos!!
Did you break open any eggs early on to see if it was viable? Ours would have the veins but never developed into a duckling.
