Half the onion sets I planted this spring did not grow. Now they are growing and starting to look good.
Can I carefully dig them up and replant them in pots for in the greenhouse?

It's a funny time for onions to be growing in your part of the country. Onions are either short day (southern), long day (northern) or day neutral. Probably you got day netural or long day if you bought them locally. That determines how they will grow and respond to heat, day length, etc.
I plant my onion sets as soon as I can work the ground in the spring, and the tops fall over in mid summer. When that happens the plant is saying "I'm done" and so then I stop watering them so they will dry out, then pull them and store them as dry onions for the winter.
It could be that your onions did this 2 or 3 months ago and now the plants are using that energy stored in the bulbs to grow new tops. The bulbs will not get bigger. I would pull them up and dry them. The tops can be used like green onions.

I like to experiment so were I you I would put them in the greenhouse just to see what happens. If nothing happens you will still have some yummy scallions!!
