Converting video format

I have a video clip that I took with my digital camera. I want to use it in another file and have attempted to convert it from a QuickTime file (MOV) to Windows Media Player file (wmv).
I am using the Windows Media Encoder program, but when I encoded it, it played upside down. What can I possibly be doing wrong?

Actually, while the video is encoding the input box shows the video playing upside down! I am assuming that this upside down thing is happening in the input.
