Indoor cat question

Lawrenceville, GA(Zone 7b)

We have two furkids, one female, Sophie, one male, Kitty Wack. The newest addition (male) has been strictly indoors since the beginning of winter. At first they had no problem with sharing a litter box, but now Sophie seems scared to death of Kitty Wack. They have been spayed and neutered, but Sophie has begun using the corn plant pot as her litter box. I put sweetgum balls in the pot awhile back but that doesn't stop her from peeing. We have found her pacing back and forth, heard her scratching the carpet and then found 'chocolate eggs' on the dining room floor.
It has warmed up here, so all the plants have been moved out to the porch.
Just wondering if you who have multiple cats have more than one litterbox. I was happy with just Sophie, but DH met Kitty Wack one day at work and fell in love with his blue eyes and the fact that he followed him like a puppy. So he brought him home to our son and they are best buddies now. Kitty Wack does go out occasionally but he wanders too far away and my son gets upset if he can't find him.
Any suggestions?
