I have 6 month old seedlings that are going in the gh today. You can see that the roots went into the soil.

Gosh, I don't know the answer to this, but I moved mine into the house just as they were and plan to repot them in the spring when they can be back outside. I have to water more frequently with them in small pots, but they don't take as much room as the larger ones would and less chance of root rot. I'm just guessing, don't go by what I say.
I believe that I would leave them as is and pot up in the Spring when they start growing again.
I pot mine in the spring because I need the room and to avoid root rot. The moisture is in a small pot better to control but it may mean, that you have to water more often, depending, how dark/light and warm/cool your winter quarter is.
I have the same problem. I have a bunch in 4 inch size that are over 1 ft tall! They are screaming to be repotted up. I have to decide if I am getting a heater for the hoophouse. If I get a heater I will repot them up for they hopefully will continue to grow but if no heat, I am afraid the roots would rot with all that wet soil around them.
Of course I really do not have any room anywhere for them even if I leave them in the 4 inch pots. I may stack them on top of each other, using 2 pots for the next layer to sit on top of.
I have a lot of mystical thinking going on.
